When you run a non-steam game through steam using the steam link, it doesn't map the controller correctly. I've read that you can use the desktop profile to get around this, but I've never been able to make it work. I've just given up and accepted that I can only play steam games on my steam link. Hopefully the steam deck won't have this issue.

Heroic OTOH, is a more streamlined native Linux app that runs very fast and it has all the necessary features to install and run Epic games. Both Lutris and Heroic are using Wine/Proton.

It's not installed out of the box, but it's an easy install with the desktop-mode app store (called Discover).
I have no clue about Epic, I don't use it but it doesn't support Linux so it won't work on the Steam Deck out of the box (there's a few ways to use Epic or install Epic games on the Deck from what I understand). But for Steam, yes the save games migrate. Steam cloud saves move all your saves between all of your Steam devices.
