Ok, I believe I had this issue and it was solved by setting the controller configuration in the steam controller configurator in desktop mode. Make sure not to touch the settings in gaming mode after. And also can just stream the input by using the Steam Link app. Mixing Moonlight for streaming to the TV and Steam Link on Deck for use as controller, the game has problems detecting and configuring the Deck. (Btw. Steam Link hardware with Lan cable has much better latency then Steam Link app on TV)
Stream from your PC to your Deck (keeping the audio on the host, there's a setting for that). That'll give you the game on your monitor with the Deck as a gamepad.
